If you want to go to Auschwitz from Krakow (which I strongly recommend you), you should use the local bus transportation system. For less than 10zl and after 2 hours of transport through the Polish countryside, you will arrive at Auschwitz Museum.

For Old Town, Kazimierz and Podgórze with Schindler's factory sightseeing I suggest using electric cart Melex (golf cart) with audio system in 2 hours you'll see most important places and save your feet, www.abcitytour.pl is the company I used when my parents came to visit.

Try to visit Nowa Huta, the new city build by communist just after 2WW. There's only 2 similar citys in the world: Magnitogors in Russia and one city in Germany (sorry, I forgot the name). I think that the best solution to visit Nowa Huta will'be to take a car-guide. There're a few company with old DDR-style Trabi, offering such guides.
